元子爵・椿英輔（石濱朗）の死体が信州・霧ヶ峰で発見された。彼は宝石店「天銀堂」で起きた毒殺事件の容疑者として警察の事情聴取を受けていた。アリバイが成立し釈放されたのだが、数日前に突然失踪していたのだ。英輔の死に納得いかない娘・美禰子（西村知美）は金田一耕助（古谷一行）に捜査を依頼する。 金田一は椿家を訪れた夜、英輔の金のフルートで彼の遺作『悪魔が来りて笛を吹く』を演奏する仮面の男を目撃する。翌日、美禰子の叔父・玉虫公丸（根上淳）が密室で殺された。現場では、屋敷内を捜索していた警官たちによって、フルートケースから「天銀堂」で盗まれた宝石も発見。金田一と美禰子は、英輔の足取りを確認するため、彼が事件当時にいたとされる神戸市の須磨に向かう。
