ある晴れた日、青空町の山中にある岩が崩れ、その中に封印されていた大魔界の暗黒魔王・ゴクアークが復活してしまった。太古から地球を守ってきた戦士、エルドランはゴクアークを再封印するが、地球にはゴクアークの部下、ヤミノリウスIII世が送り込まれてしまった。 一方、青空小学校４年の超腕白トリオ、霧隠虎太郎、流崎力哉、風祭鷹介の三人は、山中で巨大なロボットを発見する。すると突然３人の目の前に輝く人物エルドランが現われ、超能力、そしてそのキーとなる『ガンバーコマンダー』を授けて消えた。 地球の未来は、元気一杯の少年達『ガンバーチーム』に託されたのだ。
