時は2015年。最新の技術力で作られた人工島にある科学省の長官・山之上博士は、史上最強のロボットを作るべく、日夜その開発に明け暮れていた。だが、一向に満足するものが出来上がらない。そこで山之上博士は、科学省外部にいた川下博士に、高性能の人工頭脳の制作を依頼した。こうして日本の科学技術の粋を集めた少年ロボット・ジェッターマルスが誕生する。しかし、誕生したばかりのマルスはまだ何も知らない子供。どのように教育すべきか、山之上博士と川下博士の意見が真っ向から対立してしまう。あくまでも日本の平和を守る戦士として厳しく育てようとする山之上博士と、人間と同じ心を持ったロボットにするべきだと考える川下博士。本当の強さとは何か？ マルスは様々な事件を経て成長してゆく。
