かつて、この国で忍者たちによる大きな戦いがあった。 生き残った甲賀、伊賀、風魔、雑賀の4つのクランは、それぞれが巨大な力を持つと言われる〈クリプト絵巻〉 を持つことで、互いの均衡を保っていた。 時は流れ、現代。 舞台は普通の街〈甲賀シティ〉 人々は忍者の存在を忘れていた。 甲賀忍者の〈咲耶〉は、忍者なのにとにかく目立ちたい！ 友達の〈ネム〉、〈シャオラン〉と共に、〈忍ばない毎日〉を過ごしていた。 ある日、風魔のクリプト絵巻が何者かに奪われ、4つのクランによる戦乱が再び勃発。 咲耶、 ネム、シャオラン も戦いに巻き込まれてしまう。 現代をゆるく生きてきた3人は、戦乱の世を生き抜くことができるのかーー。
