宇宙の中立地帯に浮かび、恒久平和が実現したはずの惑星ニンバス3で反乱が発生し、休暇中だったカークら乗組員たちは、USSエンタープライズでニンバス3へ急行する。反乱を率いるのはカリスマ的なバルカン人サイボックだが、彼はカークの部下スポックの異母兄弟だった。ニンバス3で反乱軍に負けたカークたちは敵にUSSエンタープライズの指揮権を奪われ、銀河の中心にある人類未踏の地“グレートバリア”に向かわされる。
